Am running Bilstein shocks on my 83 GTI, also with Eibach Springs, more than happy with the ride quality but have some niggles. I would guess the bushes are worn as on very bumpy roads at slow speed I get a knocking from the NSF suspension, if not bushes any ideas? Passes MOT fine, I've been underneath and given it all a good check, suspect it needs to be under load though.

A lowered ride and new springs makes for a stiffer and bumpier than OEM ride IMHSBO (In My Humble Sore Backs Opinion).

What do Divorces, Great Coffee, and Car Electrics all have in common?
They all start with GOOD Grounds.

What are your top mounts like?
Is there a big gap between the rubber and metal top?
Worn top mount can cause a knocking noise when on rough roads.

Yeah I agree, not my daily driver though so I am happy with over the original set up

I've had top mounts collapse over a short amount of time and not many miles. I find they last about 5 years before needed changing but my car is a daily drive
Have you looked at the gap?
Have a look at this link to see what to look for.

Who ever changed over the suspension did they fit shorter bump stops or kept the original ones?

To beef the mount up to make them last a tad bit longer you can use a O-ring off an Audi and insert them on the under side of the mount.
You can use 3m Window Weld under the lip as well.
The other thing you can do is to tack weld the studs on the mount from under neath, I had a new one spin loose
as I was installing it, which made for a tricky issue.
