There are other extreme methods such as jacking up the door on a block of wood and bouncing on the sill of the car sounds extreme but it does work. All depends which shut lines are out on the door of course.

I had to stick two washers in the top hinge of my drivers door, worked a treat as it was catching the striker plate now it shuts sweet and lines up perfect.

Jacking/bouncing can be done to good effect, but should only be required if the door's frame is strained from people swinging/hanging on the door, otherwise the washer in the top hinge is a better method.
Assuming the frame is straight, there is an even better method, if you can still(?) get the hinge-plates and pins from VAG. They are a bit of a pain to fit because you need to take the door off the car (hassle if you have speakers/elec windows/central locking wiring), but the results are perfection 8) .

i had a bit of trouble lining up a door on a recent project, even though the pair were originally off the same car one turned out to be over 5mm longer than the other. which was nice.
Sounds like one of them might be a pattern (replacement) door…

You need to examine the area carefully, to see which bits need bending back.
Hopefully it's the L-brackets, because they can be bent by you, using a plumber's wrench, after you've taken the door off.
If it's the body of the door, it's a bit more tricky, and you'd be better off bringing it to a body shop, unless you're familiar with work like this, as it's easy to make marks in the rear of the door-skin, causing "pimples" on the other side
