So trying to get the timing marks all lined up however no matter what I do I can’t get the intermedate to line up right..

Remove the cam cover and check position of th cam shaft to see the both valves on cyinder 1 are closed.

I'm not 100% sure on dissy timing, if you fit the rotor arm is the end of the rotor arm pointing at the line?

Set the Crank at 0TDC to the flywheel.
Set the Cam rear dimple even with the plane of the head surface.
Spin the intermediate shaft until the rotor is @ 12:30 Then move the base of the Diz to match the hash in the side frame to the rotor. Shoot as long as the Rotor is at the hash, I wouldn't worry about it as the Hash is where number 1 is on the cap.
It is the Diz that you need to time, not the pulley.
I would however think about replacing the intermediate shaft seal from the looks of it, and replace the motor mount if not new, as if you have my luck it will go bad about 2 weeks after you drop the engine in. If you want the pulley to align, then remove the diz set the pulley in time, then re-insert the diz to the time, that is you watch the diz come out as where the rotor is then as you take it out you see where it is then. You re-insert the diz at where it came out, then it should be back at where it needs to be. Me personally I don't worry about where the pulley is, just that the Diz is at number one with the Crank and the Cam at zero.

This is really just to make sure this is all in line so can remove the belt to replace the seals which have gone..

Check that cylinder 1 piston is at the top of it's stroke, you can shine a torch in spark plug hole you should see it.
The dissy is easy to time later, when you remove the cam belt line the intermittent shaft mark to the crank mark then reset the dissy by turning it or you might pull the dissy out and reset it in a position so you can adjust it if it's hitting the engine block. From your picture I think my dissy is a little further around clockwise.
If you pull out the dissy you may need to turn the key on the oil pump to line up with the slot on the bottom of the dissy shaft.
As long as the crank and cam are in the right place things wont hit each other in the engine as it just makes setting the time up easier if the dissy is in the right place to start with.
Turn the engine over by hand a few times to check nothing locks up before starting it.

I only say this as on the top cam on the right side is a mark then on the left side about 1/4 way back is a dimple.
Could the middle cam be on the wrong way round so not allowing me to see the mark?

Yours looks to be a hash.
I have seen folks turn the Cam Pulley on a 90ish backwards, and they have the Dimple on the front and since they are offset as to the front and rear they can't get it timed…from the front or the rear.
Funny that your cam gear says England on it, and not the Typical VW markings.

Looking at the crack gear itself it’s not central in its mounting.. this one has more of a gap on the outside then in

The cam is right.
Get the marks set up, remove belt and remove pulley, replace seal and bolt it back up. I put a big bar through one of the pulleys holes to hold it still while undoing the bolt. Once it's all back together you can then move the dissy to get the timing reset.
You should be able to get the timing near by ear when you start the car and tweek it by advancing it till you hear "pinking" under load when driving then retard it a little to stop the "pinking"
I don't use a timing light to set up timing as it's a right pain to get a light in to see the marks…
