You need to make sure the front header seal is properley adjusted, so tightening up the j hooks will pull the header forward to make a better contact.
Make sure the windows are properly aligned and make contact with the rubber seals and the seal
That runs round door aperture known as the B pillar seal makes contact along its edge with the door closed on first latch.
The main header seal also may need sealant reapplying along the front edge.
You will need to make sure sillicone is applied to the front screw holes under the front side seal retainers after the foam gaskets are renewed.
Water in the footwells can be caused by the drain holes in the bottom of the doors being blocked and the membranes behind failing.
You should have a plastic tray that runs across the scuttle it covers above the heater blower motor housing cage.
Make sure you have one in place.
Further more the scuttle has 2 rubber plugs either end and these drain tube/ plugs often block with rubbish and debris.
The scuttle will fill like a bath until the water runs down any opening it can.
Sometimes old roofs go porous and the water seeps through them and fills the roof frame arms, often channeling the water to the weak point, usually the latching handles.
Replacement of the hood is the answer to that.
The roofs can stretch or shrink depending on manufactured material.
If the j hooks are fully wound in you won't have any further adjustments.
Check your windscreen seal in the bottom corners as you sometimes get a hole there.
You risk damaging the fusebox with the water lying about.
Either through condensation or directly running in through open ways.
Check rubber grommets in and around the firewall engine bay, are in place and not misplaced as any gap will let water in.

The problem is some fitters don't know what they are doing.
Follow the advice given and open the bonnet, go to the tray bit that covers the blower motor cage. At each end there will be a hole with a rubber plug/tube. Make sure they are clear.
Did you have the new roof fitted yourself or were you told this by the previous owner? Have you a receipt so you can take the car back and get them to sort it out under garuntee.
