The Topran pump pick up tube has a much thicker profile and the plastic surge baffle isn't locating properly. The original VW pump has a very thin flat profile in comparison and the baffle fits perfectly.
Hopefully the pics show what I'm on about. Is this just poor QC from Topran?

As far as the windage try, I kept the oem. I did find that the old one broke a finger tab, and I had wished that I had ordered one with the pump, which caused another week delay for the repair. When I converted my 93, I ordered the windage tray with the pump and as luck would have it I didn't break the original one…

If it was me, I'd just file a bit off the plastic to get it to fit! #cowboy
Yeah that's what I'll probably end up doing, just annoying that I have to adjust a brand new VW genuine part to fit to a new aftermarket pump. The pick up tubes are the same length, but I'm reluctant to use the original as there was lots of debris in the gauze and I can't guarantee I've got it all out by flushing.

Well, from my experience with converting my Oil Pumps from 32-36mm gears that is from the standard oem pumps to the 2.0L is that the Pickup tube from the oem pump has to be swapped over to the 2.0L pump as the one that comes on the upgraded pump is too long, and you can't get the oil pan bolted on.

Thanks Briano, it's certainly never straightforward when things aren't totally standard. I'm using the complete windage tray that includes the full sump gasket, so using this smaller "surge lock" baffle as it's called. I'm pretty sure it's a 2.0l sump pan so hopefully I don't have clearance issues with the pump. Will know soon enough!
