Your car amp is probably drawing about 300-400W based on what you've told me.
35A x 12V = 420W
45A x 12V = 540W
So you can see even when the alternator is performing at peak current levels it would only be providing a 100-200W of spare power, turn on the lights and/or heater and your battery will drain.
You need at least a 55A or I'd suggest going further and get a 65A, if you going to increase the stereo further, go for the 90A one.
And don't waste your time measuring Voltages it proves nothing

Its a small block, not sure if you can upgrade anyway. So you might just have to settle with the power you have. Someone else is bound to know, etc.

engine swap - like for like? Will the new one come with an alternator?

it was ment to say yer man
and na uprateing to a 1.6 16v engine from a mk4 polo
and im sure you need a polo altinator for it too
wont be for a while tho

I'm pretty sure I had a 65A on my 1.3 Driver, certainly wasn't a 35/45A anyway, but if as you say there's no easy upgrade the split charger system as you suggested is the best alternative. At least then if the amp battery dies the car will still function.
Fully working or not though a small alternator will cause problems with the amps.
